We recommend that small proteins (15kDa chains) ru n "15%", gels and medium-sized proteins (30kDa) run "12.5%" gels. 12.5 percent of what, and why? Which gel would you recommend for your protein after thrombin cleavage? The gels that we purchased are different from gels we would make ourselves, and are called any Kd gels. In the gels % implies concentration of agarose or bisacrylamide depending on which gel we want to use, higher the gel %, smaller the pore size and only small molecules will go out. Thrombin cut specifically at Arg-Gly site. Since we have 20kDa protein, we can use 12.5% gel because after cleavage our molecule's wt. will be less than 15kDa.
Gels we purchase from outside has different concentration so that it allows to pass different molecular mass proteins.
