Explanation / Answer

The Mscl restriction endonuclease recognized the consensus sequence of TGG CCA. If we observe allele one there are three cutting site for Mscl endonucelase, one at 100 bp, 500bp and at 750bp which gives a fragment of 400bp and 250bp. In allele 2 only two cutting site for Mscl enzyme are present at 100bp and 750bp only. So it gives rise to 650bp (750bp – 100bp) fragment only. Because one SNP is present at 500bp site of Mscl (instead of TGG CCA, it is TGA CCA).

So lane 1 and 4 having 650bp fragment is an allele 2, lane 2 and 5 having 250bp fragment is an allele 1 and lane 3 is heterozygous for both alleles.
