You are studying bacterium that grows in a particular ecological niche . you cannot culture it in a particular ecological niche . you can not culture it in the laboratory , but you can isolate small quantities of cells that microscopic analysis indicates are not contaminated with other bacteria How will you obtain the ribosomal RNA gene sequence data to study the taxonomy of the bacterium. How will you determine the complete genome sequence of the bacterium?

In this as bacteria is contamination free so here metgenomic approach or shot small library preparation approach can be use. In this approach first genomic DNA of bacteria will isolate. As the niche or habitate is contaminate free hence the sample of that niche or amount of the sample process in such a way so that it will give the amount of DNA. From this genomic can be use diretly to sequencing. Nowadays various high throughput sequencers are available such as Illumina, pyrosequencing 454, Ion semiconductor (ion torent sequencing), nano pore sequencing and single molecule real time sequencing methods and instruments available. These sequencer can sequence whole genome within a day.
In second approach DNA isolate from the sample will digest with restricito enzyme and then clone into some vector that used for the library preparation. Prepared library of that genome will propagate and their sequencing will be carried out by the different available sequencing methods.
By sequencing data you can easily find the rRNA sequencing data match it via BLAST search.
